Epigenetic Clocks as Age Predictors: Their History, Strengths, and Limitations

因此,DNAm 已成为预测生物年龄的最有效的生物标志物之一。表观遗传时钟(也称为 DNAm 年龄预测因子)是使用随年龄变化的 CpG(DNA 区域)开发的。大多数时钟都是使用惩罚回归模型构建的,该模型有助于研究人员选择相关的 CpG 组。然后使用时钟根据关键 CpG 位点的甲基化百分比来估计实际年龄。改进和新发现正在迅速涌现。

年龄加速

 

让我们首先看看年龄加速,它指的是表观遗传年龄(eAge)和实际年龄(chAge)之间的差异。这与一些与年龄有关的状况有关。例如,患有肥胖症、唐氏综合症、亨廷顿舞蹈症、索托斯综合症和沃纳综合症的患者往往会表现出加速衰老的趋势。 eAge 加速也与身体和认知健康有关。表观遗传衰老率的变化因性别和种族背景而异。 


维生素 D 充足的人的 eAge 加速度较低,白细胞端粒 (LTL) 较长。吸烟与气道细胞和肺组织的 eAge 升高有关(分别延长 4.9 和 4.3 年)。此外,研究人员还发现,怀孕期间吸烟可能会对后代的 eAge 产生不利影响。新的发现不断出现,但很明显,表观遗传时钟已经证明自己在预测生物年龄方面是准确的。 

 

时钟设计的早期


与后来的版本相比,第一个表观遗传时钟在其训练数据集中包含相对较少的 CpG 位点和样本。早期研究人员利用 68 个样本(34 对双胞胎)创建了一个时钟,可以通过唾液预测年龄,平均准确度为 5.2 年。初步研究结束后,表观遗传时钟在样本、组织和 CpG 数量方面变得越来越复杂。  

第一个多组织年龄预测器——Horvath 或泛组织时钟——使用了 353 个 CpG,平均误差为 3.6 年,这在当时是前所未有的。该时钟是使用来自 82 项研究的 8000 个样本开发的,其中包括 50 多个健康组织。令人印象深刻的训练数据规模代表了时钟设计的新基准。由于能够使用最少的 CpG 预测多个组织的年龄,Horvath 时钟很快在科学界赢得了大批粉丝。 

设计演变

霍瓦斯时钟也被用来确定组织可能以不同的速度老化。例如,相对于体内其他组织,脑组织的衰老速度似乎较慢。然而,时钟对于培养细胞,特别是成纤维细胞的作用并不一致。因此,霍瓦斯着手开发一种表观遗传时钟,可以预测人类成纤维细胞、口腔细胞、内皮细胞、角质形成细胞、淋巴母细胞、血液、皮肤和唾液样本的年龄。这种新的时钟被称为皮肤和血液(S&B)时钟,可以非常准确地预测体内和体外组织。


其他研究人员后来开发了一种准确的皮肤年龄预测器。与此同时,张时钟虽然主要针对血液进行训练,但能够预测乳房、肝脏、脂肪和肌肉组织的年龄,其准确度与霍瓦斯时钟相同。在预测血龄方面,该时钟也优于霍瓦斯时钟和汉纳姆时钟。它的特点是训练数据的大小,有超过 13,000 个样本。 

 

局限性和不准确性


在预测年轻人(20 岁以下)的年龄时,表观遗传时钟的一些不准确性变得很明显,小儿口腔表观遗传 (PedBE) 时钟就是为了解决这个问题而创建的。它专门针对新生儿至 20 岁的人群。这提供了一个很好的例子,说明如何提高表观遗传时钟的准确性——不仅通过针对某些组织,而且还针对特定的年龄组。然而,尽管表观遗传时钟前景广阔,但目前仍然受到一些限制。

大多数表观遗传时钟依赖于昂贵的 Illumina Infinium 甲基化阵列,这使得 eAge 技术在新药发现领域的广泛应用变得不切实际。 Qiagen 测序平台提供了一种更具成本效益的方法,但它也有其自身的缺点。最小化时钟在取证中的使用仍在不断发展,大多数时钟都缺少交叉验证。研究人员表明,霍瓦斯时钟和汉纳姆时钟通常都会低估老年人的年龄。

 

对未来的承诺


总之,eAge 预测是一个令人兴奋且快速发展的新领域,它已经从根本上改变了实验老年学的世界。随着表观遗传时钟数量和种类的增加,人类对生物年龄的理解也随之增加。然而,现在还为时尚早。尽管线性模型可用于预测 20 岁至 70 岁之间个体的 eAge,但在这些年龄之外的准确度较差。

科学家们还在试验一系列不完全依赖 DNAm 数据的其他技术。 PhenoAge 和 GrimAge 等复合时钟是朝这个方向迈出的第一步。
